Ajax drew 2-2 away at Shelbourne in Dublin, going through 5-3 on aggregate after winning the first leg 3-1 in Amsterdam.
The Amsterdam side led twice in the first half, the second time through Anton Gaaei, but the Irish club equalised on both occasions. Substitute Sean Moore scored the second in the closing stages.
Twente had the easier night, leading 6-0 from the first leg, they drew 3-3 away at DAC 1904 in Slovakia to go through 9-3.
NEC chase Champions League
Every result in Europe counts towards the Uefa coefficient, the ranking that decides how many Dutch clubs qualify each season. The Eredivisie lost sixth place on the Uefa coefficient to Portugal in March, costing it a direct Champions League spot from 2027.
NEC, meanwhile, play Bodø/Glimt on August 19 for a place in the Champions League league phase.
The Conference League draw is on August 28.
